I have this in my Rewrite Rules:

RewriteMap mapfile txt:mapfile-XEN.txt
RewriteCond %{HTTP_HOST} ^www\.domain1\.com$ [OR]
RewriteCond %{HTTP_HOST} ^www\.domain1\.cn$ [OR]
RewriteCond %{HTTP_HOST} ^subdomain\.domain2\.com$ [NC]
RewriteRule ^(.*)\.asp /index.asp?id=${mapfile:$1}

But now I get these lines in my log file:

--.--.--.-- --.--.--.-- Wed, 02-Nov-2011 09:54:10 GMT
[www.domain2.com/sid#968041894][rid#20844608/initial] (2)
init rewrite engine with requested uri /index.asp?
id=13504
--.--.--.-- --.--.--.-- Wed, 02-Nov-2011 09:54:10 GMT
[www.domain2.com/sid#968041894][rid#20823592/initial] (3)
applying pattern '^(.*)\.asp' to uri 'index.asp'

I even see lines in my log file for domains that are
totally not in my Rules.

How can exclude all domains for being handled by the
Isapi Rewrite filter?

But are the rules being applied to other domains?
The fact that they are processed - is okay. The processing order of the rules and conditions is described in article

Aha, okay. I didn't know all domains would show up in the
log file.

The domains that are in my rules are processed
correctly.

You can close this call...
